   But when I have an isolated function - foo(), for instance - in the
   code that neither used nor referring to anything, foo() is visible in
   .fil, .fu but not .to and .by.

That's right.

   Does that mean that SN is not able to find the isolated functions?

No, it means it has no cross-references.
