Yes, but support for "--runstatedir" was added in autoconf 2.70, which is
present both in the toplevel and newlib configure scripts. Maybe they
were generated by an autoconf build from a snapshot or from git. You can
see the same change being done by running "autoconf -f" on both
directories using autoconf 2.69.

Yup, but running "automake" on those directories updates those files.

For newlib/Makefile.in:

memset.c and memcpy.c are mentioned in libc/machine/mips/Makefile.inc
instead of of the .S files, so it makes sense that the .c files would be
the ones used as dependencies of the library objects.

For libgloss/Makefile.in:

clibrary_init.c was added to _libgloss_a_SOURCES in xtensa/Makefile.inc,
but that file is not mentioned in the Makefile.in. Again, the change
makes sense to me.

I don't think so. I just re-ran pretty much the same steps on top of the
current main branch and got the same changes:
