I *think* I know why now. I think the fault is make. 
Because this works:

With GNU Make 3.82

configure...
cat >> configparms<< EOF
install-bootstrap-headers=yes
cross-compiling=yes
install_root=$PWD/dest
EOF
make install-headers

With 
GNU Make 3.81
configure...
make install-headers install-bootstrap-headers=yes cross-compiling=yes
install_root=$PWD/dest
