You can use the system-type variable:
(when (eq system-type 'cygwin)
(menu-bar-mode 0))
But, I would rather start /usr/bin/emacs-w32.exe of cygwin.
Just soft-link
/etc/alternatives/emacs
to /usr/bin/emacs-w32.exe.
