The following is from the Cygwin page dealing with contributed packages.
That's why emacs is where it is at present.

     * The package is configured using (at a minimum) the following paths:

   --prefix=/usr
   --sysconfdir=/etc
   --libexecdir='$(sbindir)'
   --localstatedir=/var
   --datadir='$(prefix)/share'
