Makefile best practices for embedded development

I've looked at the manuals, and as does indeed have a -MD option that 
works as expected...  I guess my question is more one of project 
organization.  It'd be nice to see the kind of directory structures and 
makefiles that other, more experienced, embedded developers are using.
