Cygwin 32 and 64 bit are not directly interoperable, like 32 bit processes on Linux, but you can install both versions on your 64 bit machine in parallel. So, yes, you have to create a 32 and a 64 bit package. But you can create the packages in the same directory from the same cygport file, it's really pretty simple.
