Steps to reproduce, test case:
setup.exe # Install Ruby
gem install rails
rails new testapp # error
rails -v
cd testapp
rails -v # error
I was able to replicate, but I am not sure that it is
a cygwin specific problem.
Unfortunately I know nothing of ruby so debugging is a bit hard
As you open a ticket with the bundler maintainer
https://github.com/carlhuda/bundler/issues/2281
I assume you will receive a more knowledgeable support there.
FYI
two guys had similar problem in the past
http://www.ruby-forum.com/topic/4408543
but I was not able to replicate their solution
Good luck
