Try switching to "Full" mode (click the button in the top right corner).

Which setup folders? You mean the "local directory" that setup asks for?

Well, how about following the Cygwin problem reporting guidelines at <http://cygwin.com/problems.html> and attaching (as an uncompressed text attachment) the output of "cygcheck -svr"?
