Sorry to reply to myself but I realised what I was doing wrong, this works:
@="D:\\cygwin\\bin\\run.exe rxvt -name 17 -e /usr/bin/bash --login -c \"cd
'%1' ; exec /bin/bash -rcfile ~/.bashrc\""
