That should work fine, except for the problems of line endings.  The
cygwin build system itself uses something along the lines of the
following to modify a binary file.

perl -pe 'BEGIN{binmode(STDIN); binmode(STDOUT);}; s/F:\\/C:\\/g' \
                 < input > output
