Chad shows the best way for your purpose. As a note, you
can swap mouse buttons via xmodmap command in UNIX like
environments. For this case
xmodmap -e "pointer = 1 5 3 4 2"
swaps button 2 and button 5.

The xmodmap way works well on Cygwin/X versions newer than
release-22 (released on 2003-11-9).
