Do you mean the maintainer of the apllication i am trying to compile?

The thing is, when i was using the arm-linux cross compiler everything
worked fine. That is why i thought it was a problem with the compiler.

you have a couple options:

1) whine loudly at the maintainer that his/her autotools scripts don't
   support cross-compiling

2) become an autotools guru and fix it yourself

the compiler is fine.  welcome to autotools (autoconf, automake, and
friends) hell.  :)
